On metal and Colorbond the rust comes off and gets a rust inhibiting primer before anything is painted, never coated over. Corroded sheets are repainted or replaced, and flashings around penetrations and joints are fixed or renewed.

The metal tray running down the join between two roof planes. They rust out from the bottom up, and once one has gone the water is running straight into the roof space. Replaced rather than patched.
The timber or metal board the gutter hangs off. If it has gone soft the gutter has nothing to hold onto, so the fascia gets replaced before anything is re-hung.
Repairs get priced per job, because two cracked tiles and a leak that has been running for two winters are not the same job. The onsite look is free, the quote is written, and it lands before anyone starts. What we will not do is quote a patch on a roof that needs more than a patch.

Get a bucket under it and move anything valuable out from underneath, then leave the roof alone. The first job is always making the roof watertight so nothing more gets into the house, and we work out the proper repair after that.
By working backwards from where it shows up, because water almost never enters the roof directly above the stain on your ceiling. It runs along battens, rafters and sarking and drops at the first low point it finds, which can be metres from the entry. We check the things that actually let water in: flashings around vents and chimneys, valley trays, cracked tiles, failed pointing and roof penetrations. We confirm the source before quoting, because sealing the stain fixes nothing.
It is the metal channel running down the join where two roof slopes meet, and it carries more water than any other part of the roof. That is why valleys rust out long before the tiles around them wear out, particularly the older galvanised ones. The signs are rust or pinholes in the metal, leaf litter and debris packed into the channel, and staining in the ceiling directly under the join. Replacing one means lifting the tiles down both sides of the valley and re-bedding them afterwards, so it is worth doing properly rather than patching.
